The NFSI is funded by the Canada Foundation for Innovation, and its provincial matching organizations: Research Nova Scotia, the Quebec Government, the Ontario Research Fund, Research Manitoba, and the British Columbia Knowledge Development Fund. The facility also receives support from the Ocean Frontier Institute.

The NFSI is a partnership of 10 Canadian universities.
